Best way to reduce addon packages size? Script? Remove duplicates somehow?

My addon packages folder has over 4000 files. I know it could be bigger but id like to speed up my load times as I probably dont use 85% of those files.

There's no magic solution to that. Just like your attic, where from times to times you throw things out, do the same with your AddonPackage folder. Clean it up, remove useless stuff.
