The thing is: when you load any scene where the original realistic character, replace it with a character with a stylized head. Emotions will be severely distorted.

This is not a bug, I realize that the emotion morphs were originally intended for a realistic head. But it's pretty easy to fix if you lower the intensity of those emotion morphs. Doing so manually is a pain.
So my question is, is there any plugin that allows you to automatically limit the value of the emotion morphs?

I don't think there's anything that wouldn't require some manual work. MCM Applyer looks like it was made for this but you'd have to create new morphs to work with it.

Alternatively, you could use something like Conditional Actions to setup a trigger that auto sets a morph to specific value if it ever goes over a threshold.

Favorite the morph on the Female/Male Morphs tab then for Condition Actions create a condition with type "CompareFloats". Set the "Atom" to the anime character, the "Store" to "geometry", and the "Value" to the morph. Change the "Op" to ">" and "0Threshold" to the highest value you want. Lastly, in the Trigger Panel add a trigger with the same Atom, Receiver (Store), and Receiver Target (Value) and set the morph value to what you want.

You could also save a plugin preset of this and merge load it into any scene later without having to setup again. The morph(s) might have to be un-favorited then favorited again to get things working sometimes though.
