My VaM folder is getting too big, I am thinking about cleaning out some scenes I do not use as much, are the files from opening the scene stored in Cache and will clearing it delete the main Var/Vac files? I do not want to lose the files so I backed them up on a 1TB drive but need to manage my PC folder more.

The cache contains pre-processed versions of any textures you have loaded. If you clear it, you will slow down the future loading of these textures (they'll just have to be processed again next time you load them if the pre-processed version isn't in the cache), but no content will be lost.

Your best bet is to go into user preferences >performance and tell vam to use the backup location as your cache. There's no need for the cache to be on the same drive as VaM is, and moving it from an SSD to a regular old HD doesn't affect performance in any noticeable way.
