Use the keybindings plugin to set a keyboard keybind to deactivate Embody for example. Or set some timer with logicbricks to deactivate Embody once triggered, I don't know, be creative.
There could be a million reasons, especially as you add more and more stuff to your VAM folder over time.

There's been many updates since I last shared this online, and it was annoying me having such a outdated version online.
Editing this scene to your preferences should be much simpler now with no subscenes as the last version had.
That is strange because I don't see any quickplace subscenes failing to work properly.
Some weeks ago I added new positions and changed poses on some for better consistency and ease on the base NEXT template. Did you get the quickplaces from my website? Make sure they're the ones in the "Hub"...
This scene was updated to the NEXT template and includes all its capabilities.
The environment is also a quickplace setup, comes already in the scene, but you can also use other quickplaces subscenes (see guides and downloads) on this scene. Mind you that intro animations would not work well in...

The packaging process takes care of everything that your scene uses (dependencies+needed local files), PLUS dependencies of the direct dependencies.

The avatar is a image, usually you place them in Custom/Images. If you add the image(s) to the avatar part of VAMStory, when you're packaging the scene to a VAR it will be picked up as a local file and be packed inside the VAR. See packaging guides for more information.

What @RunRudolf says about multiple Timeline versions in the scene makes sense, do check for that. Older versions of Timeline don't have a "Play segment" option and that would explain the error.
