I have hidden the shoes for a character via hide materials but when they are turned back on the shoes are away from the body. These are the built in male shoes. I'm really scratching my head on this as it's the second time I'm seeing this. the first time I just left the shoe untouched. Also no, they do not move if you move the feet.
 
I suspect this is a random bug that will go away if you restart Vam.

Well it did eventually stop. It showed up a few times even after restarting.
