After going back and removing the the pants she indeed does have genitals and an anus. by chance are you using a clothing that has disable anatomy checked on or have accidently ticked on disable anatomy in a clothing tab?

nope, was nude, I went back and reloaded the exact same scene and set her up the same way, now they appear *shrug* no idea what would have caused it.
