Are you using the updated shadow library in unity? Vamifier is still useful in certain situations but with the updated library, shadows and lighting should properly affect the asset. See step 6 in this tutorial by hazmhox. You only have to do it once and it fixes it for every asset you create...

It might be more stuff to load initially but rather than trigger loads you could possibly have all the atoms already in the scene and just use certain triggers to turn certain assets on and off as needed.
