Sometimes from the atom list I find it difficult to distinguish what I'm deleting and what I'm not, so I would like to be able to select the atoms with the mouse, in a visual way as it happens with the light sources. Is there any way to do this, or any plugin that allows it?

Press T on the keyboard and all nodes show up, just click on the node you want to delete.

That only shows some nodes, not everything.

For example here, there are no nodes for the red ring and the yellow thing, I've to search them through the atom list in order to delete them. And sometimes I delete stuff I didn't want to, because they're not named as they look, they mostly have weird names.

Have you tried Pluginidea´s ContextMenuSystem plugin? I think it does the job you are looking for.

You have to check show hidden first to see all of them.

There is a session plugin you can use to batch remove atoms as well. This is what I use. You can add it as a session plugin, search for keywords or find one of them that are related and delete them as a group. Then remove it as a session plugin when done if not needed. Much easier than clicking one at a time if you have a lot to remove....

It's been a year since this, yeah I already use that plugin, thanks anyway. :)
