Quick question, how do you clean up these weird random ghost resources? I don't understand why it will add items as dependencies when they aren't even in a scene?

Its mainly from Posemorphs which haven't been intented to use. But you often get them in your scene by using Plugins which use those morphs. And othen those morphpackages are included in other packages wich contain alot additional stuff.
I recommend to check the morphs of your persons in the scene. Set the filter to active and look for mophs which are red. Try to set them to zero if you don't need them and if the aren't clearly from the hub. Check out how they entered your scene. Sometime sit comes from Appearence presets, sometimes from expression plugins and so on.
This problems come from users who made failures at their packages. E.g. when someone packs a var file and adds a cloth file wich was already released by the origin creator as a package. This causes duplicates in your clothing list and if you accidentialy chose the cloth for you scene from a "faulty"package which references also alot of other stuff you get an endless chain of references you would reference.

I will do my cleanup procedure from now this way.
1. Create a test package (you dont have to save it) with the scene file.
2. Check which files will needed to fix the package (often presets, textures and so on from you)
3. Create a test package for each single file the builder wanted to add.
4. Check and clean up those single files.
5. Go over the scene file, load the corrected files again and save.
6. Create a test package (you dont have to save it) with the scene file.
7. Look at the references and think about where they could come from.
8. Check all active clothes! (there is a package symbol on every peace of clothes) Remove clothes from non hub hosted packages.
9. Check all active morphes. Your may also start your animations or run the plugins to check wether there will morphs adresses you haven't intented.
10. Remove the morphs and correct the animations, triggers or plugin settings to prevent the morphs reappear.

So you get stepwise to a clean package.
 
And also important:
Check your plugins!
There are scene-packages around where the creators packed the plugin-files from the plugin creators inside. For example AcidBubbles Timelin Plugin is in some packages from creators (or pirates) packed again. If you load this plugion accidential from this scene package you reference all the references from this package.
Load only the plugins from the pure pluginpackages from the plugin creators.
 
And also important:
Check your plugins!
