You may see my input in the end of the alt futa plugin discussion about how to load stuff without loosing textures or break links. I got it working for my switchable alt futa scene.

I did read and just reread it but I don't see it applying to the problems faced. I'll describe my issues:

1. I start with a built-in skin and the plugin loaded, all fine
2. I load a appearance preset, which takes away the penis
3. I reload the plugin, or go hide/show the female gens, or use the reload skin button, I don't remember now which, but it works well to add back a penis on the new preset and keep the textures
4. I load then a new appearance preset and any of the attempts above either don't work - no textures - or they load the previous appearance preset textures

This is all doing things directly with the plugin, not relying on plugin presets, triggers or clothing, which is what your comment mainly mentions. I still need to test better the results above though.
Could you share that alt futa scene of yours to compare results using the plugin?

The alt futa plugin is really picky on what it accepts in what order. Whether you work with appearance presets or manually add textures may not make a difference, but the order and timing:
1. Add skin textures first (alt futa torso for torso and gens)
2. Add or reload alt futa plugin (just activation did not work in my case). Wait with adding until 1 is completed.

I will share the alt futa update soon, but I am still polishing it. I could send you a demo .var with the working mechanics behind switching appearances and female/alt futa though. Should I do this?

The alt futa plugin is very picky in what works and how it has to be done, both regarding the sequence, but also the properties and even the timing. In my experiece, you have to reload the alt futa plugin after changing appearance (skin), so using plugin presets is the method of choice.
