As you probably already know, it is a known behavior/bug that Stopper's clothingdrivenmorph plugin will sample the morph value when the clothing is put on as the default value. That is why when the appearance is saved and loaded later, removing the clothing will not revert the morph.
I have a modded version of that plugin and it will just reset the morph value to 0 when the clothing is removed. This way you should be able to save the appearance with the clothing on. Feel free to check it out, maybe it will suit your need here.
