It's fine to add the clothes afterwards, it's only really a problem if you're actively animating and saving poses in Timeline. Though in that case if a user attempts to edit the Timeline poses in your scene they'll encounter that bug as well.

May or may not be related to your case, but I found that using clothing managed by Stopper's Clothing Plugin Manager can break Timeline's pose save functionality. I'd double check to see if any of the clothes on your Atom uses it. Maybe that nose piercing uses it? If it does it's no biggie...
