I have been using it with triggers. I am not sure what problem you are experiencing exactly, but I did fix a bug in the latest update with "Enable Thrust." Maybe that fixed the issue? Are you sure you're using AutoThruster and not AutoGensThruster? I don't think this will be possible, but...
